Www.ingetour.cz - from Vyssi Brod to Cesky Krumlov, there are options for campsites as well. It is however a bit away from Prague :)

Vyssi Brod is about 3 hours from Prague. The Sazava and Berounka Rivers are closer to Prague and are just as exciting as the Vltava cruise.

There is a renting company at Týnec on Sázava river, just 40 km far from Prague. http://www.bisport.cz/en Usually you go from Týnec to Pikovice (16 km) and in Pikovice there is a camp so you can stay there over night.

The Courtyard Marriot Hotel at Flora is quite nice, just one block from Flora metro. A friend of mine stays there every time he visits Prague. He said it was about 1,000 or 1,200 Kc per night for two people.
